One thing I do on all my boats now is have a ping pong ball attached by a line and hidden out of site or under a small hatch that will float to the surface should the worst happen. At least I know the location of it and where possible I've used strong enough line so it should be able to lift the boat with.

A "sub sunk buoy" is a good idea, providing you have enough line strong enough to recover it with and it does not snag on underwater obstacles.  However, building in sufficient buoyancy chambers that it cannot go fully under would be even better.  Foam blocks, even balloons.
 
It is not recommended to flood ACTion equipment, but having said that they have so far proved remarkably tolerant if dried out properly.  Had a ship swamped by a freak wave last year, and a bulkhead failure sinking to 6 ft depth three weeks ago so I commiserate with you.
