Is it a flat bottle, like a gin bottle or a round bottle like a wine bottle?
Bob

To remove the cork is a good thing
-
Also fill it with water and cork the end. This will damp out any vibrations.
-
Large round bottle. Ie teachers whiskey pub size
-
You do know it will drill an elipse in the glass.

Yep that's not a problem. It's having another tube attached to it for an experiment.
-
It's not going to be easy that's for sure.
I've drilled many glass fish tanks of various thickness glass upto 28mm thick you just have to take it slowly and use plenty of water as you drill to reduce heat build up which will cause cracks or chips.
Helps having a decent drill with adjustable setting of rpm.

Could you use a stopper with holes in it like a lab?

I drill two holes in a fish tank using a glass diamond coated drill. Cut bueatifully. Apply no pressure to the drill just let it do the work itself. I made up a little piece of wood to hold the drill in place till its started cutting its groove. As said create a dam around it and keep a flow of water on it.
This is what i used.
