What do people use for model boat stand padding/protection ?

Depends on the weight of the model but I normally use strips of mouse mat backing  :-))

I use strips cut from a length of stick on felt for chair legs

Mouse mat padding works for me as well.  I also use this to replace the padding in my cycle helmet, which is otherwise very expensive.

Beware this stuff. I had a strip compress and shift sideways a bit. The exposed sticky bit stuck to the hull and marked the finished Halfords spray job. I've since moved to thick felt stuck with a minimum of contact adhesive (Evo).

I use the neoprene mentioned by tugboyben on all my stands, with no problems even after years of use. I use a thickish version, about 5 or 6 mm thick and about 15 mm wide.

Mouse mat, but not just any! My local office supply shop offers 1/4" thick black mouse padding, it's great! I secure the rubber side to wood with CA, holds perfectly well. The fabric side is friendly to painted surfaces, never adheres to paint as some rubber will. Only down-side: It's a little bit slippery, so you can't count on friction to stop the boat from sliding around on the pads... use other features in the cradle if the hull would otherwise like to get away during transport.
