What would people say is the best way of controlling the third shaft on a three shaft warship, as regards esc etc.

Follow this link http://www.action-electronics.co.uk/wd.html then scroll down to Graupner Scharnhorst and click on the text. This diagram shows an ACTion P94 Dual ESC/Mixer controlling the port and starboard motors with rudder/motor mixing. It also has a P80 single ESC which operates the centre motor and follows the throttle stick irrespective of how much rudder control is being applied. Maybe not necessarily the best way but it works and gives maximum control without needing three separate sticks and three hands to operate them.

In the past I’ve used a belt drive from SHG Models to power the centre shaft from the port shaft. Does rely on the modeller fitting the shafts parallel and the correct distance apart for the belt but it works for me.
